Since the Cheka days, Soviet/Russian political police (NKVD, MGB, KGB, FSB) has been outside of public control in any shape or form. Today, very little is publicly known about how Putin works with the FSB. Few attempts to disclose the innverworkings of the agency were suppressed either by force or threats of force. For example, when Kasyanov became the Prime Minister of Russia in 2000 Putin explicitly advised him against any attempts to infringe on "siloviki".
